前作の主人公・円堂守ら率いる日本代表選手「イナズマジャパン」がFFI世界大会で優勝した10年後、花样松風天馬はそんな円堂らイナズマイレブンに憧れ、花样雷門中学校に入学し、雷門サッカー部に入部。しかし、サッカーは腐敗し、あの頃の熱いサッカーはどこにもなかった。突然、渦巻く暗雲に巻き込まれていく天馬たち。それが悲劇の始まりであった。あの頃のサッカーを取り戻すため、雷門イレブンが雷門サッカー部の監督となった円堂と共に立ち上がる…!
